They are usually not free. Great Falls, local to me, charges $10 per carload or $30 for an annual pass.
I looked up Yellowstone National Park and found this: Under the Federal Recreation Lands Enhancement Act, national parks keep 80% of all fees collected and use that money to fund critical projects that improve visitor services and protect natural and cultural resources.
National museums, such as those on the Mall, are free though.
